Captain Neo Maema opened the scoring in the first half, before Yandisa Mfolozi and Siphelele Luthuli also registered their names on the score sheet to put the tie to bed.
The 4-2 aggregate win means Mole Ntseki's men advance to the next round, where they face Malawi in May for a chance to qualify for the tournament to be co-hosted by Kenya, Uganda, and Tanzania later this year.
Ntseki squad was mostly comprised of players who have not seen much competitive action at their respective clubs.
Among others, these include squad captain Neo Maema who has started just four matches for Sundowns this season. Jamie Webber had not made a single appearance this season for Sekhukhune United.
"Well done to the team and the opportunity given to us to lead the team. The attitude of the players coming into this camp preparing for Egypt the first leg was on a high level," he said.
