Bayern trailed in the middle of the second half following a goalless first spell when Mergim Berisha moved into the centre of the danger area and fired home a free-kick from Iago.
The Bavarians expectantly looked to salvage their pride in the closing minutes of the match, but weren't able to find a breakthrough and left Augsburg to a famous win.
Borussia Dortmund 1-0 Schalke 04
Borussia Dortmund moved to the top of the table with a late 1-0 win at home over mid-table outfit Schalke 04.
Dortmund came into the game on the back of a 2-1 loss to Manchester City in the UEFA Champions League group stages in midweek.
Youssoufa Moukoko finished off a ball from Marius Wolf later in the second half after the visiting outfit failed to clear their lines at the back.
The loss leaves the visitors in the bottom-half, while the Black and Yellow jumped on the top of the table courtesy of this triumph.
Bayer Leverkusen 1-1 Werder Bremen
Bayer Leverkusen's disappointing domestic campaign so far continued following a 1-1 draw against Werder Bremen at the BayArena.
Leverkusen entered the proceedings with a smash-and-grab victory over Atletico Madrid in the Champions League in midweek and thus were buoyed.
No goals from the respective outfits came during the opening period before Kerem Demirbay broke the deadlock in the earlier stages of the resumption.
While a draw seemed on the cards, Bremen hit the leveller courtesy of Milos Veljkovic and forced the match into a stalemate.
VfB Stuttgart 1-3 Eintracht Frankfurt
Eintracht Frankfurt jumped into the top-half bracket with a 3-1 victory over VfB Stuttgart away from home and returned to winning ways in the league.
Sebastian Rode's early effort on five minutes put the visitors on their way before Daichi Kamada and Kristijan Jakic's late finish steered had them out of sight.
However, Tiago Tomas fired late in the second half and handed Stuttgart a consolation, as their run without a win continues.
